I did worry about the movement being altered when I sent the watch in for service, but it seems they were able to adjust the existing movement so it works quite reliably right now.
I think they will never be able to upgrade mine to a full V2 since the whole base plate would have to be changed to carbon fiber. Unlike the original UN Freak which were upgraded to the Freak 1.1, the wheels on my 004 seem to be original.
I do overwind at times but I'm pretty sure it doesn't do anything bad to the movement, it just doesn't run at the optimal torque for the best timekeeping. I do wear it regularly. It's just too cool of a watch to resist wearing!
