The warranty covers repairs on the watch. But warranty doesn't cover shipping to the Patek Philippe service center. You have to get it to the Patek Philippe service center; either bring it in person or have it shipped there. The Miami boutique shipped the watch on your behalf and charged you shipping. This shipping charge should've been clearly outlined and the Miami boutique staff should've made sure you clearly understood the charge.
Hypothetical situation; Patek Philippe has a worldwide warranty against manufacturer defects on this watch. But you have to get the watch to them to act upon this warranty. You can't live in say, Mount Everest (or on a boat, or on a private island), and call Patek Philippe, and say "please send someone to my home on Mount Everest to pick up my watch at your cost." As this would be an unfair burden to Patek Philippe.
A $300 charge seems steep. It likely is for round trip shipping. You said it was for shipping to NYC. Either way; the cost itself is not under debate, unless the Miami store charged you without informing you - then that's bad communication on the store's part.
